Create a command line program that modifies a Linux distribution

I need a small program that does the following:
Adds given CLI program into Micro Core Linux ([login to view URL]) distribution, and sets that program to run at Linux startup.
Then writes the modified distro either to a new iso file, or to a USB stick (making the latter bootable).
So let's say we name the program DistroCreator. It will be called with following parameters:
DistroCreator -distro _path_to_original_microcore_iso_ -cli _path_to_cli_program_to_embed_ -outformat USB/ISO -out _USB_device_or_path_to_iso_file_
That's it. The program should be created using C (preferable) or C++. Should work for both Linux and Windows. We can discuss the usage of third party libraries for ISO creation or for other functionality if needed.
