Getting Disqus Commenting System plugin for Wordpress to work with Custom theme

I have created my own custom theme for Wordpress and have been having issues getting the Disqus Commenting System plugin to work. I did manage to get Disqus working by manually installing using the universal code.
I don't want this I want to be able to use the plugin and wish for this to functional, so the comments section appears and the number of comments is also display.
For e.g I am using <?php comments_template(); ?> to render the discus comments & <?php comments_popup_link('', '1 Comment', '% Comments'); ?> to display number of comments in the article. I need both of these functions to work as per the plugin. Please add "disqus" to your subject, otherwise I will not respond.
I believe the problem is todo with my custom theme.
