Fix Windows 7 File/Folder Permissions

We have a Windows 7 32 bit system where the permissions of some files/directories got changed somehow and now when we try to delete,rename, or overwrite the files, we get a message such as Access Denied. If we try to overwrite a file in one of the effected directories with Notepad, we get an error "The process cannot access the file because it is being used by another process.", but if we delete this file using Windows Explorer, we are able to delete it without a problem. Your job is to login to our system with TeamViewer and fix this issue so that the file/folder permissions are reset to how a clean install of Windows behaves and to make sure Notepad or any other program that can read and overwrite files can do so without issue. We have already spent hours researching this issue and trying to fix it by right-clicking the effected directories and going to Properties, Security, Advanced, etc...
