Edit controller file for Retropie / Raspberry Pi to support multiple controllers

I have a custom built arcade that is running a Raspberry Pi loaded with Retropie OS on it.
The arcade has a set of 2 player controls, it is set up on a single USB encoder that connects via USB to the Pi.
Player one works fine in game, player two controls work on the Retropie menu but in game it will not work at all.
I need the controller file edited so player 1 and player 2 will operate as they are meant to.
I also have 2 USB controllers plugged in, they again work on the Retropie menu but in game it will not work at all.
I would like them to run as Player 1/Player 2 if a game is selected using the controller.
Please let me know what is possible.
