Hello, I have gone through the information you have given. Instead of having custom option and connecting them to configurable products. I would suggest you to seriously consider magmi. You can create the custom option as simple products and the simple products be linked to the configurable products. You can upload thousand of simple or configurable products and linked to each other without much difficulty, there is no fiddling with magento system or write extra code to manage this. Through magmi you can do this task in simple manner. I have gone through similar situation earlier and I found custom option not viable and simple products and configurable products are best solution for your problem If you could show me your product details I will suggest you what is the best method and how this could be achieved using magmi.
